Does the consistency checker utilize a lot of CPU that we're not accounting for?

You are using version 3.4.9 which will be out of support in a couple of weeks.
On large graphs, this can be an issue:

Neo4j Consistency Check not terminating

Consistency checking on a huge graph takes a lot of time. You can speed up that process if your page-cache setting is larger than your graph size. Otherwise the consistency checker will perform a lot of seek operations on your disc. Having locally attached SSDs does help as well. Among many other things, this is was adressed and improved in the next major version.
It might be worth having a look.
