Node and relationship ids or elementsId are positive numbers. A scenario where I have seen negative numbers is with apoc virtual nodes and relationships.
Can you provide some data for us to review where you are concerned?

a related context is in this ticket i opened as well
in Bloom, I see 'Other' nodes appear when i run saved query that i mentioned in the other ticket
you see the ID of other node is negative
after this, now Bloom stops showing anything for any query for request COMPLETELY.

It looks like the db.schema.visualization procedure returns virtual nodes, as these are not real nodes in the database. They all have negative id and elementIds.
I have not used Bloom, so I don't have any insight to Bloom specific issues. I am sorry.
